As well as the cost of running the site, there is the additional cost of processing payments. PayPal is free to set up and charges a processing fee.

Merchant accounts charge a set up fee plus a monthly fee and transaction fees. For a business start up these can be significant, they may also require to see accounts which is difficult if you are just starting business.
